Second round of annotation with intergenic sequences #17

To do the second round of annotation with the intergenic sequences we need that the contigs without any annotation are included in the intergenic multifasta output file. These contigs without annotation are included at the end of the GenBank format output file but not in intergenic sequence file.

Other sequences needed for this second round are the sequences flanking the contigs with only one gene.

It is needed to review if the fragment of sequences before the first gene of a contig and the fragment after the last gene of a contig are included in the intergenic sequence output file. This file must include all sequence fragments corresponding to non-genic region.

Ok, just two things:

  1. How prioritary is this?
  2. Should contigs without any predicted gene be included as only one whole extragenic region?

It is an improvement, it is not urgent. Yes, contigs without any predicted gene should be included as only one whole extragenic region. The concept of non-coding regions is more exact for the sequences of this file.
