Last merge was an accident... this merge has the correct commits

Modified internal assay primary keys to be prepended with a dot to prevent column name clashes
Tests passing with renamed internal assay keys and new example data; debugging vignette
Update TRE objects embedded in example data; fixed bug in LongTable to data.table coercion failing to attach metadata
