Reference to reversible T-matrix estimation preprint? #39

Open jchodera opened 9 years ago

In the Appendix, this note was written:

FN: reference to reversible T-matrix estimation preprint when available.

Any clarification about what work this is referring to, and if the preprint is available?

There were some delays in finishing that paper. For our application we can refer to this paper:

Noé, F. (2008) /Probability Distributions of Molecular Observables computed from Markov Models./ http://publications.mi.fu-berlin.de/23/ J. Chem. Phys., 128 . p. 244103.

and say that we use a prior of -1, which enforces the mean and the MLE to be identical, hence producing uncertainty estimates around the MLE. The new code is much more efficient than the algorithm described above. They algorithms are different if diagonal counts are zero, but this doesn't happen in our applications.

This is fine for the submission. We can update the reference in the revision of the BHMM paper. Shouldn't take too long before we can submit.
