It appears that some of the Windows updates can mess with the boot sector as well. At this point there should be some way for the "end user" to repair that from Windows.
This issue might be fixed on the WAPT side... But still, we should make a backup of the MBR, and maybe add a shell script that would help to switch from Linux first to Windows first.
If someone messes up with the boot sequence, it might be handy to restore the MBR from a backup -- stored somewhere like
/var/backups/mbr.dat
