Whoops! In https://github.com/bigdatagenomics/avocado/commit/d64a3aff848d70143434649ebfca569de56ab1a3, we hooked the maxHetIndelAltAllelicFraction/maxHetSnpAltAllelicFraction hard filters up to the minAllelicFraction filter.
