Add ability to discard made info for mates mapped to filtered contigs #257

Follow on to https://github.com/bigdatagenomics/avocado/pull/256. For https://github.com/bigdatagenomics/cannoli/issues/67, we need to add the ability to discard mate info for reads whose mate mapped to a contig that was discarded.
