Limit switch issue #52

Hi i am trying to get this to work with my ender 3 pro. Currently have s42b closed motor drivers installed on x and y. The extruder and two z acis motors (one is plugged separately into e1) are using tmc5160 drivers. I am trying to use the existing endstops and have one plugged into the x and y axis limit switch connections on the gtr board (z axis uses bltouch which is plugged into the 5 port connector on the gtr board for bltouch, z endstop port unused). When not active, all limit switch indicator leds are lit up. When the switch is depressed, the led for that switch gets dimmer, but does not shut off. When i go to use homing, the printer moves z axis up a little and moves x axis like its about to start homing but then immediately stops and give the message “ Homing Failed: PRINTER HALTED Please Reset” and it freezes up. Any idea what the issue is? I have not clipped the pin on the tmc5160’s as i read that as long as you specify your not using sensorless homing in marlin you dont need to. But the leds staying on and only getting dimmer instead of shutting down is making me think they are getting power from some other source. Also, there are jumpers next to each of the axis endstop ports on the gtr that i left installed, what are they for and do they have anything to do with this issue?
