Standardise code: imports and style #8

Issue Code written with mix of styles, for instance, Python code written with R style. Also, no automatic testing is included in CI.

Suggestion

Use isort to order Python imports (link).
Use black to standardize Python code style (link).
Use snakefmt to standardize Snakemake code style (link).
Find corresponding R automatic style check. ...add all tests to github CI.

Import: This issue can only be addressed after branch clean up is complete.
