What steps will reproduce the problem?
1. ./makeElWithReasoning.sh -i ~/cco.obo -o ~/test.owl -v -p 1

What is the expected output? What do you see instead?
Output expected: An owl file.
Actual output:

Classifying...
1%
2%
...
41%

(Stop here, infinite loop)

What version of the product are you using? On what operating system?
Version: 0.2
OS: RedHat 6.2 x86_64
