Cyverse doesn't actually provide data search across distributed repositories. It does allow for search across distributed data stored within Cyverse. So Cyverse would be a potential repository for the index. Cyverse is NSF funded and started out from iPlant - but would need to find out if they have any biomedical data. They may have some microbiome data though...

The thing I like least about the prototype is that you are reinventing the wheel. The Cyverse Discovery Environment already provides the infrastructure. This integrates distributed data access (iRODS), distributed computing (Condor), and application visualization (Docker). You can register data sets, discovery data sets, apply external services, automate workflow execution, and share data. An example is a HIVE service encapsulated in a Docker image that can be run locally.
