README updates #245

Update documentation to harmonize the sections across biocommons projects and convert the README from .rst to .md.

Also updates links and removes outdated links and documentation.

@naomifox-invitae first install the fixed version of uta-align from @ecalifornica pip install git+https://github.com/ecalifornica/uta-align@fix-possible-bug then you should be able to pip install . and test it out.
