Remove deprecated scripts #516

What are the deprecated scripts? Is there a list of them somewhere?

We should remove convert_biom.py, add_metadata.py, etc (https://github.com/biocore/biom-format/tree/master/scripts) if you see the content of these files you'll see what I mean. These are the names of the scripts in a pre-pyqi time.
