Created notebooks folder & minor updates #42

Move notebooks and test data to a different directory. fixed #24 Major file reconstruction; files moved and renamed, 1 notebook deleted (metagenomics_pipeline_qPCRnorm) Minor updates; created optional comments in code

Thanks so much @kfogelso looks like there's a few conflicts from some of the notebook modifications that @callaband and @ahdilmore have made. Would you be able to work with them to reconcile these and update this branch? I think the changes look good at a high level, however I haven't been able to pull these down and look at them because of the conflicts
