Snakefile: create outdirs if do not exist #59

Snakefile creates output directories if they do not already exist. Prevents write error from happening.

Coverage remained the same at 88.704% when pulling 2701f122df9fa30005afe11ebbb5f935530bc878 on snakemake into 81102aee544b8cd4874a36b671d6740c45ec4800 on master.
