microprot is working but could benefit from some restructuring to make it more transparent for non-expert users.

[ ] the structure should be closer to micronota repo structure.
[ ] setup.py needs refactoring to incorporate all scripts and latest information
[ ] run_microprot.sh should be rewritten to be easier to manipulate (potentially port to Python?)
