Documentation improvements

Just some things I want to note as I've been refactoring the docs:

• Add section on troubleshooting
• Add more explicit discussion on relative vs absolute paths
• Add screenshots to show expected terminal outputs
• Add suggested recommendations for cluster execution, e.g. using screen for persistent login
• Add 'best practices' section on being nice
• Add section on expected compute times
