improvements for fungal processing #1276

Slightly modified comments from @antgonza:

  1. Add a --nonphylogenetic_diversity flag to pick_de_novo_otus.py, like in core_diversity_analyses.py, to avoid doing the alignment and tree building.

(From Greg: We'd want to call this --suppress_align_and_tree, for consistency with pick_open_reference_otus.py.)

  1. Add a note, saying that they should also read the denoising and closed reference material. From my interaction with the students in the workshop I believe that adding those links might be helpful.
