This PR updates the framework to include a few changes that were made on biocro-dev as part of PR https://github.com/ebimodeling/biocro-dev/pull/515. They consist of a few new features and an important bug fix, and they are fully backwards compatible. Hopefully this is the last time we will need to copy changes to the framework from another repository -- in the future, all modifications to the framework should be made on this repository.
