Finding/Executing The Best Flags For Each Rule in Snakefile #2

All rules in the current Snakefile uses the default parameters/flags to execute MASH, fastp, etc.

Adding more flags to each rule will be crucial to get better assembly/results such as: 1) trimming any reads less than 50 or 70 bp, 2) removing adapters, etc., when using fastp.
