the alignment script is not compatible with samtools version 1.3 or higher

Hi Rui,

Thanks for your interest in RNACocktail. I fixed the scripts to support higher samtools versions. I tested with both 1.2 and 1.4 and it works. Please try again. It is fixed in this commit: b01c15a.
