Extend structure alignment page with multiple alignments

Include explanations of:

• MultipleAlignment data structure
• The GUI for multiple alignments
• The algorithm for multiple alignment generation
• How to call programmatically multiple alignments

Also update all references of 'protein' to 'structure', where applicable.
