Migration Documentation #899

Is there any migration documentation or updates available for version 5.4.0? This coming after the RCSB updates to their API.

We do keep a CHANGELOG. If you look at the one in master branch, you will see that we are already adding a section with all removed functionality expected when 6.0.0 is released: https://github.com/biojava/biojava/blob/master/CHANGELOG.md
