Main script should convert paths in options to absolute paths #28

I don't think that it's doing this at the moment, which can lead to problems if relative paths are specified in the command line.

Hmm. I'm sure I was having an issue here, but it seems to be working perfectly with relative paths at the moment, so closing this issue until we see otherwise.
