Since the lengths of proteins are equalized, it is not possible to infer relative lengths in a list of proteins. I suggest adding a scale bar (of 100 aa) for each protein somewhere in the corner.
For a better visualization, just fill in and change the opacity of the partial domains rather than adding additional box with an opacity value.
