Lock levels unless all previous levels combined have a certain percentage in bytes gathered.

players have incentive to actually complete levels 100%
players do not rush through all levels with just 1 byte gathered and then never come back
add story element (immersion) so that levels require to be decrypted, for that more information = bytes are required

As part of this, rewrite the level manager implementation. Right now it is prone to errors and hard to refactor.
