I don't have a super strong preference here, but I would recommend moving Methods to follow Discussion. I generally prefer this format as most readers will want to encounter a paper in this order (only digging into the Methods once they understand results and broader conclusions).
This is already a very verbose paper with lots of details. I think that anything you can do to speed things along for the reader would be helpful.
