Contig score

Geometric mean of:

proportion of bases with any coverage > 0
proportion of bases that are unambiguous
proportion of reads mapping to the contig that map good [sic]
1 - edit distance (normalised across the achievable range of edit distances)
proportion of bases with mapQ >5 (maybe change to geometric mean of mapq probs - try and plot)
binary whether the contig contains an ORF
Assembly score

Geometric mean of:

geometric mean of all contig scores
proportion of all reads that map good [sic]

double- and triple-check implementation of these metrics
