ignore_regions_x always contains a nested list, i.e. [[region_1]] or [[]] whereas ignore_regions_y usually is of the form [region1] or []
if there are no ignore_regions, we want to have an empty list.
Otherwise, we want to have a list of lists, i.e. ignore_regions_x = [[region 1], [region 2], ..]
Sometimes I there are also ignore_regions such as [[[region 1], [region 2]]]
