Hi, sorry for the late reply. I've noticed a problem in Gnome 44 where some windows are often invisible, this might be the issue you have, the installer is running, but its window is not visible. You can try enabling Virtual Desktop in the bottle Settings > Advanced Display Settings > Virtual Desktop, or turning on Gamescope for this bottle.
This is only needed for the installer, you can later disable this setting for running the app. Although, I've also seen the same issue in some of the integrations' login windows, so you might also need this workaround just to log in to some of the integrations.
This seems to be a bug in Gnome's window manager (mutter/gnome-shell).

I tried to install GOG (v2) on Bottles (Flatpak version 51.6) and it's endless
To Reproduce
1.Launch Bottles 2.Change bottles repository in global settings (an other drive) 3.Create a bottles (choose "gaming") 4.Install GOG launcher
