This is a small update that adds progress bar/information. I found this useful since some steps took several hours to complete but didn't print out anything while it worked. This made it seem like the program had hung. Here I add the pv command to the commandline calls so that a progress bar is printed. I've also update BowTie and BowTie2 to the latest versions.
