Growl registers some global hotkey (alt-x, alt-shift-x). It should be possible
to disable these global hotkeys, since they interfere with other applications.
(In Eclipse I use alt-shift-x a lot)

Because it took me a long time to find, I thought I'd help the next person! Edit the configuration file, which can be found here:
%USERPROFILE%\Local Settings\Application Data\Growl\2.0.0.0\user.config
and change the KeyboardShortcutCloseLast
setting so that it doesn't steal Alt-X
.
