Overhauled documentation to make a jupyter book for easier nav. Also includes lots of additional documentation in response to reviewer feedback.
@shntnu you're welcome to read it now, but it would be helpful to me to have it merged in soon so if you don't mind, we can merge it in without review and I'll make sure co-authors give it a thorough read before we send our paper revisions back?
