Moving some long read tools into GATK from a long-standing branch #8796

These tools have been in a branch for the greater part of 5 years. I've cleaned them up a bit and am not the original author... but I would like to merge them into master so we can use a standardized GATK version for this.

These will need a lot of tests, but I'd like someone to take a quick look at it first before I put a bunch more work into it.
