@gwaygenomics, can you take a particularly close look at process_cells: merge_columns section? I got a little lost trying to explain exactly what the columns are/how to find the names.

I think that this documentation (which is great btw) should live in https://github.com/broadinstitute/pooled-cell-painting-profiling-template.

Can you open a PR in that repo and put this file in a new folder called config/docs and reference this pull request? Then close this pull request. I will add my review in the template repo.

I think it will end up being the best strategy to migrate all the yaml config files to the template, which is what will be front facing to the user
