Mostly flow control issues. With the alignment fixes, the recipe failed at different spots when reading from directories that were not completely populated with data. Adding flow control (it always should have been here!) to fix.
I also seemed to have forgotten to commit fixes to scripts/cell_quality_utils.py in #53 - adding here.
