Updating repository documentation in main markdown files #14

The only remaining thing todo in this repo before the official official release is to clean up documentation.

@ErinWeisbart - can you give this a close look? We will also definitely want to update the config files in https://github.com/broadinstitute/pooled-cell-painting-profiling-template/tree/master/config/docs to match the enhanced config file options introduced in #11
