Update plate_id_folder handling #15

Change config handling so that whatever the true/false Bool is set for directory_structure: input_plate_id_folder it will apply to directory_structure: preprocessing: plate_id_folder and directory_structure: profiling: plate_id_folder, no longer allowing for manual input.
