The ssGSEAProjection GenePattern module is a different piece of software and might not yield the exact same results. Furthermore, the scale of calculated normalized enrichment scores (NES) depends on the chosen parameter such as statistics (KS vs. AUC), normalization (rank vs. none), weights, number of permutations, etc. From your post it is pretty much impossible to tell where the differences originate from. I would still expect a good correlation between both scores though which you could easily inspect in a scatterplot.
