Handle files with `knitr::read_chunk()` #1

Currently will not be able to parse Rmd files with knitr::read_chunk() due to some problems knitr::purl() runs into.

The issue could actually have to do with {formatR} dependency. These dependencies are not going to change at the moment, so closing for now.
