After updating I always use option 7 on Matt's updater, may work for you, as it did for me.
It seems what happened was a bunch of screen filters were removed. I was using GBC-SP101
After the update, this filter no longer exists at all it seems? I don't know who/what removed it. So trying to change it with the Pocket Button command shortcut results in the error.
If you go into the Settings > Core Settings > Filters
and choose the filter again yourself you can see what is left there. Some of the options were removed, like the one I was using. You can select a new filter there. Then once again use the Pocket button + DPAD shortcut again.
To update my pocket I use Pocket Syncer. Which simply downloads the firmware and places it on the SD. Not much else. It also has error logging.
I don't use pocket sync, but would say I have no issues with the filters, I would update with another updater.

With v1.0.6 none of the updated screen filters work at all. If I press the shortcut key combination to toggle through them, nothing happens. I get a tiny little partially opaque line that appears briefly at the bottom of my screen. So something "tried" to happen but that was it.
The screen filter is stuck on the one I selected before I updated. Currently GB-SP 101.
I am also using Analogue Pocket firmware v2.1
