Themes appear to have already been built to be "arc centric" , you think this is a problem in your resulting conclusions about movie relatedness ?

Please elaborate on which themes constitute the "arcs."

What themes are used throughout the prequels? Anakin's theme is mostly used in EI, Across the Stars is all over EII but rarely used in EIII. The Trade Federation March is almost exclusively used in EI with a brief (but memorable) appearance in EII.

Themes throughout the original trilogy? The Princess' theme but that also shows up in EIII and the same goes with Luke's theme.

The Force Theme is used across all 7 films, is that what you mean by an "arc." Without specifics I can't address your question.
