Specifically check

  1. RNASeq Pipeline
  2. Tumor Pair

@ehenrion @pphector could not begin this in the last 4-6 weeks. Plan to do now over the coming weekends. Big docs revamp and self review fixes. Hoping to involve Mareike as well (if schedules permit).

Moving this to v4.4.3 issues as many pipelines have changed further. Closing this one.
