Some directory/file references have the wrong case

For example, menhirlib in lang/dune should be menhirLib, but there may be others.

These are caused by using macOS (which has case insensitive filesystems by default) as the main development environment.

This seems to be ok for now, but I'll re-open if I spot any more.
