This PR includes the following major improvements:

Refactored classes so angles are part of the geometry
Added recompile flags to parameters
Redesign doc pages

Greg, I had to merge main into bouman_dev because there were conflicts, but I resolved all the conflicts in favor of bouman_dev. However, you might want to double check that I haven't screwed anything up.
