This is a very, very old issue that's often brought up. According to the devs,
it has to do more with how the
game was programmed than anything else.
Though, I remember that Breath of Fire V was in a similar situation until it
was discovered that the culprit was a
single unoptimized function. I'd grin if it was the same deal with Shadow
Hearts but don't get your hopes up on
this one.

Sorry this won't get fixed (maybe ever). Indeed the game uses the GS in a very
dumb
way, killing performance all over the place the way GSdx (and probably any GS
plugin)
is coded.
The only workaround is using software mode or having a very powerful processor.

My system isn't exactly spectacular on any level, but this game plays quite
well for
me. I do have some speedhacks on, including setting the EE to Option 2 (33%
boost?)
and a couple of the optional boxes checked as well. Sorry if I can't be more
specific as to which ones, as I'm in a rush to get to work, but maybe you
should give
a few of the speedhacks a try? Movement on normal screens and combat all
display at
about 48-60 FPS when I tested it last (r2650).

Speedhacks won't help.
Try using dx9 mode if you need to have hardware, it's a little faster.
Anyway, we often tried to think of a fix. There is none.

Ouch, quite the problematic game. It runs fine in Software modes anyway though.

A new texture cache model and texture sheets will fix this, but don't expect it
soon.
