Since the integration of multiple datasets has become more popular lately I was wondering what the best approach would be to use your package with such data.
To my knowledge, no package produces "corrected" counts after integration, and using the original normalized counts matrix is troublesome. Many packages use the PCA (or integration) embedding for downstream analysis. Is it possible to do the same here?
