I've added game-specific subfolders within the modules folder to prevent clutter in the main directory.
For example, instead of having:
miscellaneous.lua
miscellaneous_heretic.lua
miscellaneous_hexen.lua
And so forth, the subdirectories will be scanned and have their respective modules added
