This PR contains commits that do the following:

[x] Fixed a bug in cosine similarity pipeline for pulling results by ontology
[x] Improved preprocessing of clinical data prior to running mapping pipeline.
[x] Improved post-processing of data after running mappings
[x] Adding cleaner way to handle naming columns by ontology as well as identifying the correct ontology type
