Pull request from my fork of the repository with changes to the command files. Also includes PCOA plots that combine personal ID and University mapping file columns.

It looks like you left the original stats directories under analysis-results/issue-13/. These should be removed since you copied and renamed them to indicate that they are personal ID stats.
