Known breakpoints not being used #14

One AML sample is only detecting 3 breakpoints with SOP 1.14 (#13) even though it is being passed the chromosome stops. Why? The breakpoint detection for this sample ran for 8 hours and only used 6 cores, which also indicates some other problem.

This is addressed in https://github.com/cbg-ethz/SCICoNE/commit/4fbac07fd14415cbc6322aec5bd8a4aa45f7a569. It doesn't fix the slow runtime for that specific sample, though
